Rather than trying to mark lines in the estimate so that you can find them when you are in the alternate and trying to inset them, if you could deal with them when you take them off in the estimate tab and send them to the correct alternate. I could see setting up all alternates and have a send to alt button on the tool bar where you would send the selected line items to the alternate you choose.
